Protein ML Senior Principal Data Scientist

Location: Waltham, MA; onsite role for US and Puerto Rico residents only.

Salary: $148,500.00–$214,500.00 annually.

What you will do

• Develop machine learning models predicting protein immunogenicity, stability, and manufacturability to support vaccine design.
• Use and refine protein language models and foundational AI representations to identify and optimize vaccine candidates.
• Analyze relationships between protein sequences, structures, and functional data to create generalizable representations across vaccine programs.
• Collaborate with structural biology, protein design, antigen design, and bench lab teams to shape modeling strategy and iteratively improve model quality.
• Maintain robust, reproducible, and well-documented modeling code according to best practices.
• Mentor colleagues and communicate scientific findings to computational, laboratory, leadership, and external audiences.

Requirements

• PhD in Computational Biology, Data Science, Applied Mathematics, Biophysics, or a closely related field.
• At least 2 years of experience in an industry or academic setting.
• Fluent English, both written and spoken.

Nice to have

• Track record in computational biology involving protein language models, biophysics, and AI-based predictive models; experience with immunogenicity predictors is a plus.
• Advanced Python, R, and SQL skills, with hands-on experience in PyTorch and AI-based structural modeling tools including AlphaFold, OpenFold, and Boltz.
• Deep knowledge of protein representation models such as ESM.
• Familiarity with molecular dynamics, next-generation sequencing analysis, and deep mutational scanning.
• Familiarity with agentic tools such as Claude Code for automated software engineering.
• Ability to communicate across computational and bench lab teams and adapt messaging for diverse audiences, including senior leadership.
• Ability to mentor junior colleagues and lead collaboratively in protein modeling.
• Strong problem-solving, communication, and collaboration skills across multidisciplinary teams.
