What you will do

  • Design, develop, and implement end-to-end pipelines for harmonizing molecular testing data from Foundation Medicine, Guardant Health, Tempus, and in-house platforms.
  • Process VCF, XML, and BAM files across somatic, germline, liquid biopsy, and solid tumor testing workflows.
  • Convert vendor-specific data into standardized formats, map variants using HGVS nomenclature, and implement annotation and validation workflows.
  • Build automated pipelines that load genomic data into cBioPortal, OMOP-CDM genomics extensions, Tableau, and other analytics platforms.
  • Support precision medicine, translational research, clinical trial matching, biomarker discovery, and AI/ML-based risk assessment initiatives.
  • Lead requirements analysis, architecture design, technical documentation, production deployment, training, and knowledge transfer.

Requirements

  • Master’s degree in Bioinformatics, Computational Biology, Computer Science, or a related field; PhD preferred.
  • 5+ years of hands-on experience developing bioinformatics pipelines for genomic data processing.
  • Expert Python skills and strong experience with VCF, BAM, XML, variant annotation, HGVS, and clinical cancer genomics data.
  • Demonstrated experience with cBioPortal data integration, data models, file formats, loading, and validation.
  • Proficiency with SQL and relational databases such as MySQL or PostgreSQL, plus Git/GitHub and collaborative software development.
  • Knowledge of OMOP Common Data Model concepts, clinical molecular testing, precision medicine, and translational research.

Nice to have

  • Experience with Nextflow, Snakemake, Apache Airflow, Docker, Kubernetes, Java, cloud platforms, or Tableau.
  • Experience with machine learning frameworks such as scikit-learn, TensorFlow, or PyTorch.
  • Knowledge of R, pandas, SciPy, OncoKB, CIViC, ClinVar, pharmacogenomics, and targeted therapy selection.
